So right now I have a Combat Machine M4, I put a rail system on it so I had to put a PEQ box on and I really don't like it. I also have a Magpul PTS stock and saw that a Classic Army M4 with the same stock was wired to the rear and it looked great! I know I would have to get an 11.1 mini lipo but how would I go about getting the wiring through the buffer tube? I am also getting a G&P gearbox wired to the rear. Thanks in advance.

Depends on your buffer tube screw type. Generally you should be able to replace the spacing washer with one that has a hole in it for wires to go through. Some M4s have a 1/2 washer in there stock so it's no problem. Also make sure your wires don't get pinched between the back of the reciever and gearbox on the way out.

Will I be able to see the wiring outside of the gun? And where can I get a spacer like that?

No visable wires. Not sure where to get 1. Maybe someone on the forum can help. You can check all the major AS online stores, look under "External Parts M4" or "Stocks"

No it is the part that holds the screw that goes into your spring guide to hold the buffer tube onto the gun. This:

Mine doesn't have the silver part, only the screw...

Do I have to get this?

Well that's the washer Skyhawk is talking about, you probably have a built in one or something. Is there any hole you can fit your wiring through? If not then you will have to get a new buffer tube.
